If the spark plug is out then just rotate the engine by hand until a screwdriver poked into the hole shows that the piston is at the top. if it's at the top there's the least space to clean, but possibly would also make it hard for the little hose to make the corner and squeeze between the top of the piston and the cylinder head? if i were you i would check clearances with the hose BEFORE you started to remachine the threads.

as far as the metal shavings, i would get a tiny little clear hose and put it into the end of a vaccuum crevice tool and plug the rest of the crevice tool with my hand. that thing can get in there and move it all around to get all the crumbs you can find.
