It will be impossible to vacuum out without air flow into the cylinder. I suggest you make sure the exhaust valve is open. I'd say put a shop vac on the exhaust pipe and then have the exhaust valve fully open with the piston as high as it can be on the exhaust stroke. The air will rush in the open spark plug hole, and hopefully carry the little metal bits out the open exhaust valve. It doesn't matter then, as it won't harm anything there even if it doesn't come out of the exhaust system all the way.
