Hi, I posted about this previously.
On one car I used silicone sealant, and it definitely fixed the leaks, however I was not too happy about the permanent nature of the goo used. Since then I have used windscreen sealant with equal success, however it stays sticky and does not form a permanent bond.

It is just a matter of removing the seal, extruding a bead of sealant into the seal (not too much though) and then replacing the seal. Usually the seal will have shrunk slightly, so I move it around so that the gap at the bottom is a bit bigger. If desired, a bit of seal off an old car can be used to fill the gap up.

  Hi all, further to my leaking car story, I removed all the carpet and   sopping wet foam underlay from the passenger side of the car and have   it drying in the garage. Left the car outside last night in some good   Vancouver rain, went to check this morning and can see where the leak   is now. It appears the water is running down the leading edge of the   inside front of the passenger door and then when it hits the rubber   door seal it tracks along the seal and then when it finds an opening   in the seal it leaks down into the passenger seat/foot well. Once it   stops raining I'll be out to see how I can fix it.
