The diesel pump is primed using the hand pump. Try pumping the hand pump for a while until no air can be felt in the system. The hand pump should feel solid and not the slightest bit spongy.

I have heard of starting problems from air creeping into the system from the fuel filter seal. Did all the seals seat correctly? Is everything done up firmly. The poor seal caused a delay in starting, but the engine started eventually.

Something to try is have someone pump the diesel using the hand pump while the engine is being cranked.

I am assuming you have checked the obvious things like the fuel cut off solenoid wiring hasn't become detached/unplugged. The Stop lever is not in the Stop position. I don't know the engine layout of a 309 but these may have been knocked while the fuel filter was being replaced.
