Let's say it is a spun rod bearing
You can hang the engine from above
pull down the crossmember
drop the pan
pull the oil pump
and take a look at all the rods and mains clean any babbit stuck to the crankshaft journals with emery cloth strips measure the crankshaft and if is still in spec replace the bearings with new ones

  Ya... the notion has been in the back of my mine that it may be a internal   mechanical issue I am looking at.

  Now the question is.. if I find bits in the oil, do I pull it all and do a   complete rebuild or just put in some new connecting rod bearings and call it   good. Any ballpark figures on what a master rebuild kit will cost?

  Maybe you have some water in the oil? Your symptoms sound more like a spun   con rod bearing than a fuel problem, drain the engine oil, I'll bet there   are filings in there. When the engine oil is cold, it acts as a buffer and   quiets any loose bearings, once warmed up, the oil is much thinner and   doesn't cushion the noise anymore. A fuel problem usually makes noise and   makes the engine hard to run when cold then smotth out somewhat when warmed   up.
  Not what you wanted to hear, lets hope I'm wrong, but I would checked the   engine oil first before running it anymore for fear of causing more damage.
