A friend with a 2000 2.0L 406 had a problem a bit like
that.
It finally happened that the gas tank venting solenoid
valve was stuck closed, so the gas tank was getting
very high vacuum. The gas pump starved because of it.
After a while off, it would start OK again.
Try running it some time parked, and open the gas
tank. If you feel a whoooosh of air rushing in, that's
it.
BTW, the vacuum was so big, the the plastic gas tank
collapsed under the vacuum, smashing the fuel level
sender and breaking the fuel pump's plastic outer
structure.
